چکیده

Multiple sequence alignments are often used for the identification of key specificity-determining residues within protein families. We present a web server implementation of the Sequence Harmony (SH) method previously introduced. SH accurately detects subfamily specific positions from a multiple alignment by scoring compositional differences between subfamilies, without imposing conservation. The SH web server allows a quick selection of subtype specific sites from a multiple alignment given a subfamily grouping. In addition, it allows the predicted sites to be directly mapped onto a protein structure and displayed. We demonstrate the use of the SH server using the family of plant mitochondrial alternative oxidases (AOX). In addition, we illustrate the usefulness of combining sequence and structural information by showing that the predicted sites are clustered into a few distinct regions in an AOX homology model. The SH web server can be accessed at www.ibi.vu.nl/programs/seqharmwww.

Multi-Harmony: detecting functional specificity from sequence alignment

Many protein families contain sub-families with functional specialization, such as binding different ligands or being involved in different protein-protein interactions. A small number of amino acids generally determine functional specificity. The identification of these residues can aid the understanding of protein function and help finding targets for experimental analysis. Here, we present m...

Detecting Specificity Residues from Alignment for multiple functional classes with multi-Harmony

Many protein families contain sub-families that exhibit functional specialization, which often implies differences in protein-protein interactions. We will present a new interactive web server for the detection of sub-type specific sites, that is easy to use and presents results in a clear and concise way. Results can be analyzed interactively online in a summary table, in the Jalview alignment...

Improving Multi-Relief for Detecting Specificity Residues from Multiple Sequence Alignments

A challenging problem in bioinformatics is the detection of residues that account for protein function specificity, not only in order to gain deeper insight in the nature of functional specificity but also to guide protein engineering experiments aimed at switching the specificity of an enzyme, regulator or transporter. The majority of the state-of-the art algorithms for this task use multiple ...

chainCleaner improves genome alignment specificity and sensitivity

Motivation Accurate alignments between entire genomes are crucial for comparative genomics. However, computing sensitive and accurate genome alignments is a challenging problem, complicated by genomic rearrangements. Results Here we present a fast approach, called chainCleaner, that improves the specificity in genome alignments by accurately detecting and removing local alignments that obscur...

Sequence comparison by sequence harmony identifies subtype-specific functional sites

Multiple sequence alignments are often used to reveal functionally important residues within a protein family. They can be particularly useful for the identification of key residues that determine functional differences between protein subfamilies. We present a new entropy-based method, Sequence Harmony (SH) that accurately detects subfamily-specific positions from a multiple sequence alignment...
